Can Apple Refuse Repair Service?

So my Macbook Pro 15" 2019 has been having charging issues for a few weeks now. Apple quoted me originally with an unknown price of possibly over 400 and pending higher, when all I wanted was somewhat of an estimate price since its coming up to Christmas now.

I brought my Mac to a repair service (not Apple technician) near me, where he said its not my battery, nor my charging ports on the side. He gave me back my Mac and my original battery, with a new battery installed. It did work for maybe 2 days, but died flat again today.

I'm sending it to Apple tomorrow, as they finally gave me a solid price I'd be paying. But now I'm worried they might refuse the service since it is a third party battery installed? Should I tell them to add to my repair case file that the issue started with their battery originally, almost worked with the changeover and died again?

I fear they may refuse service entirely if I even mention I got a third party service in the meantime, though they'll figure that out soon enough seeing my battery.
